fastboot restore (as in with mattlgroff's utility) will erase every trace of this, correct?

You aren't giving us anything to go on here... For a first guess since we don't know what process you used, the most common culprit is not clearing cache/dalvik before making the backup.

I had no idea that was something you are supposed to do. You are saying that BEFORE we make a backup we need to clear cache and dalvik cache? Ok, after that, make your backup, and the restore should work? Can someone Verify?
Hey bub, I'm not finished with you yet..... SKNIT!!

I didn't know that either. Thanks I'll try that. I'm using bootstrap 2.0

Yes, it is always best to wipe cache/dalvik before creating a backup, and also before restoring. Both times the goal is to eliminate data that can potentially cause issues. Due to the data being volatile anyways, there is really no danger in doing it either. For that sake, it is good practice to wipe both any time you open a recovery, and every time before you leave it. I believe DT has commented on this before as well, but I don't remember when/what thread to point you to for confirmation.

Found it ;)

So uninstalling this root keeper app fixes the issue? ...so uninstall the app, clear cache and dalvik cache, make the backup, for restore, clear both caches, then restore...now it should work? Am I missing something?

Went back to .744, updated, used root keeper for the initial root to .173, reinstalled BS 2.0, deleted all previous backups, made new ones and.......still the same problem :-( Oh well, at least advanced restore still works :-)

Whats the diff with Restore and Advanced Restore?

Advanced restore allows you to individually restore separate parts of your Rom..ie: system, data, boot, and cache. I have found that no particular order is required. I usually do cache, data, boot, and system last. I still get the "Error while restoring system" warning, however, my Rom always comes back just the way I left it. It takes longer, and it's a little bit of a hassle, but at least it works. Damn moto bootloader :-(

I had this same issue when trying to restore a backup the first time I used Voodoo OTA Rootkeeper. Temp unroot first, then boot into bootstrap recovery & the backup should allow you to fully restore it! You can either restore root after, or reroot & re-protect root with Voodoo again.

Wouldn't completely uninstalling voodoo accomplish the same thing?? I have tried to make BSR 2.0 work so many different ways....and all I can do is keep using advanced restore to get the job done. So I might as well give this one a go. Thanks man :-)
