Problem with docking XT926 after trying Android Auto

I have the XT926, running TWRP 2.8.5.4 and the lasted CM12 nightly. I tried out the new Android Auto app from the Play Store. After realizing it required a compatible vehicle or head unit, I uninstalled the app. Before installing this app, I had no issues using the dock. Now every time I drop it in the dock, it shows that car mode is enabled (like it always did), shows it is charging (like it always did) but a new message comes across the screen that says something to the effect of "select your device from your car's screen". Well not only do I not have this option, but the few times I have succeeded in getting rid of this message and played music through the Play Music app, it only comes out of the phone's speakers, not through the car like it used to. 

I have gone so far as to do a clean flash and I didn't reinstall Android Auto, obviously, but the message still comes up. Any suggestions?

Did you re-pair the phone and stereo? I have to after every ROM flash.

That's the issue, which I guess I should have cleared up. The phone doesn't pair with anything. I actually never use bluetooth on it. The phone plugs into the dock and microUSB plugs into dock. The other end of the cable splits into aux and standard. The standard end plugs into the 12v converter and the Aux plugs into the car. Before the app installation, whenever I docked the phone I could just turn on the car stereo and there wouldn't be a problem. Now when I dock it, music only plays out of the phone speakers and doesn't run through the USB to the car. I haven't found a way to fix that. 

 

A work around is that I can plug an aux cable straight from the headphone jack to the car's aux plug. That works, but that's not what I am looking for. The goal is to be able to drop the phone into the dock and remove it without the addition of extra cables.

Did u try wiping the dalvik cache and cache in twrp to make sure u get rid of any remnants of that app?

I did and I also moved up to the latest nightly and did it again. No change.

In Developer Options > Media is there an option to disable USB audio routing? I'm not running CM, but it sounds like this got enabled.
