I know this was floating around elsewhere, but here is a good article on how to get the LED indicator functioning. At this moment it looks like only the paid version of Light Flow works. $2.49

 

I've got it running on mine now.

Hmmmm I might have to give that a shot. Have you disabled ambient display? And how does it effect your battery life

I have disabled the ambient display, but not for battery reasons. I put the phone in my pocket, so I don't want it to wake up and I accidentally launch something.

From what I read, the ambient display setting just turns on the screen, not the back light. So not much power is being used. I had it running on my desk and noticed it turning on a lot, for no reason, there were not notification.

Any movement after sitting for a while turns it on for a few seconds. My day I'm always moving and I've never had pocket functions happening, I also use a lock screen on top of being encrypted

If you run Light Flow, I'd suggest turning off the toast pop up from SuperSu. I had it popping up like every 30 seconds, very annoying.

wait what?  The N6 has no native LED indicator out of the box?

Nether did the N5, I was running Light Manager to get that to work.

N5 has led indicator, I get different colors to flash with different apps, no lightflow needed

Lightflow update as of two days ago enables notification LED blinking. However, it constantly writes to the file system to edit a file and then read it to do the blinking. Validus, CM12 and Liquid Smooth ROMs already have this baked in. I think Chroma has it as well.

Chroma has the LED enabled but it doesn't blink.

It's much easier now, just go into settings/sound & notification the slide on the "pulse notification light" tab

I don't have that on Marshmallow 6.0.1 on the Nexus 6..  Does Lightflow need to be installed?
