One sucky thing to note for those not keeping tabs on such things is we will NOT likely ever get a working JB root exploit for Bionic. Yes, I know all about the existing Moto JB exploits. I'm also aware that none of them are likely to work for us. And since Dan just officially retired today from root exploit hunting, well, um....sigh.
You can keep it through the upgrade, but, as I've mentioned before, once you FXZ or have to reflash system for any reason, you're done and have lost root permanently. Not awesome.

What about Omap, Moto worker;-) It is okay I won't put your secret out Sam. Anything can be unlocked but what we need will never be given out to community that is signed.

Will encrypting my Bionic Icarus HD ROM in slot 3 cause problems in flashing the ota in Stock 246 slot- unencrypted?

Don't be a shlong Pooka :-) He doesn't understand how our phone works.
Edit:
You can't flash an ota on our phone with SS or BS. You have to use the stock recovery to apply an update. Your phone also has to be stock(delete all room slots and SS) top do it. It can be rooted

I believe this is what you were trying to ask so here is some info
Neither Clockwork Mod or even the stock recovery can access the storage on the device after it's encrypted. The fact that the stock recovery can't is exceptionally poor form on Google's behalf.
You can't even perform a factory reset. The only way to unencrypt the device is to flash it via fastboot.
